2001 Civic LX "limp mode"/knocking?
My GF a few weeks ago told me the car was making some funny noises and that I should check it out. So I took it for a spin and didn't really notice anything other than maybe a very faint rattly sound when stepping on the throttle. So faint it was hard to tell if it was really something or not, but she drives the car everyday and swore it is making a funny sound. Fast forward to last night. She is driving home from work on the highway, and the car suddenly slows down to like 25-30 and won't go any faster. It was also making a very loud rattly noise at the same time now. The CEL is also on at this point now. So I limp the car to O'Reilly's and they check the CEL. Comes up with Code P1361 & P1362. which is Top Dead Center sensor intermittent, and TDC signal. They guy at O'Reillys also said the car was knocking really bad. Which I don't know what knocking sounds like, but I take his word for it. So after looking around on the web for some info about this issue concerning the CEL I decide to change the cam shaft position sensor. So after spending about 4 hours in the garage I get the sensor changed out, connect my battery, start the car, and the CEL is no longer on. Take it for a test drive and it is no longer in Limp Mode either. Don't know if this had to do with the sensor I changed or just the fact that I disconnected the battery to the car. Anyways the "knocking sound" is still there and its pretty bad. So only half of my issue is solved. I don't really feel comfortable having my GF drive the car in it's current condition, not knowing if it will go back into limp mode.
I tried taking a video of the sound for you guys but was having trouble uploading due to file format, and then upload size. but any advice or insights would be must appreciated regarding the civic. Thanks

If you think a good mechanic is expensive, try hiring a bad one

Anyways the "knocking sound" is still there and its pretty bad.
The oil level is how low?

Some Possible causes:
Loose, broken exhaust part.
Loose, broken engine mount.
Piston Slap.
Rod Knock.
Engine Ping.
Rod Knock is the death toll sound, these engines don’t hold up after a rod starts audibly beating on the crankshaft.
All those macroscopic bits of the bearing start circulating though the engine escalating the wear of every part.
With a mechanics stethoscope you might be able to locate the sound which would help narrow down the cause.

fuel injectors ticking (normal)
exhaust manifold leaks ticking (cracked manifold or broken studs, some can be very noisy but get quieter as the manifold gets hot)
catalytic converter rattling
heat shields rusted apart and rattling
Accessory or pulley noises
Stethoscope can help you pinpoint noise source
