I was very glad to get a tire kit for my 2018 Si which was salvaged from a lesser Civic (my car came with no spare no jack)
What’s missing from the foam tire kit box in the lowermost slot, what came there when new? It’s about the right size for a tire pressure gauge.

Interestingly, the kit fits neatly within the spare wheel. Maybe this kit is from some other Honda that uses 18 in wheels? No complaints if that’s the case; I only gave $40 delivered and it’s never been used 😀
It's normal to have an empty slot there. I have heard some markets got a screwdriver that went there.
The tool in your closeup picture is an eyebolt for towing/recovery. There is a piece on the bumper that comes off, then that screws into it. It can then be used to pull your car out of a ditch or something.
