But to answer your question, here are some suggestions:
For your intake:
AEM CAI or Injen CAI
For your exhaust:
Custom 2.25" piping, remove your resonator, w/Magnaflow muffler (or whatever muffler you want)
For your header:
HP header 4-1 w/high flow cat
Edit: Oops. I completely forgot about the K&N FIPK II intake.. that would be your best choice overall.

Intake: Injen CAI
Headers: DC Sports ceramic
Exhaust: DC Spors TCS
dont know if they are "the best" but atleast this is the set up i'm going for with my EX

Intake: AEM CAI (Injen is the same thing, more money)
Exhaust: I have a Tsudo N-1 style cat-back. It is working really nice. I wouldn't suggest custom piping
Headers: Don't have any yet but DC seems to be pretty good.
Cat: A hi-flow cat adds about 3-5 hp for about $250, just ask yourself if 3-5 hp is really worth $250 or more.
Other than that, happy modding!

don't get the dc header its just like a stock. the collector is too small and the pipes are just as small as the stock pipes from the head. and they don't come together to well at the collector. the nice thing is the obx header which noone ever seems to talk about and a custom downpipe. that what i had and i loved it. i got hella top end. i am actually selling my whole exhaust set up if anyone is interested. i had it cut into like 5 pieces for a smaller shipping cost. it consists of an obx header with a custom down pipe for awsome performance over the stock down pipie, then a 2.25 mid pipe and then a cp industries racing muffler. it took .9 of my 1/4 mile and i have a lx sedan, so it would prolly get even faster on a coupe. it will fit any model and coupe or sedan but the mid pipe is different on the coupe from the sedan i think but a racing store will make you one if they have the machine or it for like 40 bucks
come on man..
you want to get intake, exhaust and header..you looking to spend like 1000 bucks..and for what, 10-15 HP...not worth it..
get a body kit or rims or video system.

Then again, it is a Civic, so I recommend spending a lot of money on looks in addition to performance. Or just buy a faster car.

K&N FIPK
HP Header
RS-R Ex-Mag Exhaust
I think this will be the best performance set up hands down..... (W/O it sounding like you driving a dirt bike)
Althugh I like the way the TCS looks more,

mad hp gains = less than 10 hp. heh
none of these will do anything on our car.
I have I/H/E too... although I didn't spend over 500 for them all...
I dont expect any gains, and I dont believe I recieved any gains.
well okay, maybe 1-2 hp in the top end.. traded off from the low end...
personally i dont think the DC header design is too bad.. they did the best they can with the length given to them... its obvious it flows better in the top end.. but in a econo engine that doesn't really need high flowing top end... it doesn't do much.
the HP/obx/generic 4-1 race header... 4-8 whp tops, IMO. and thats with some trade off in the low end.

When I hit the dyno sometime this year this setup would be the best!
Intake: K&N FIPK II
Header: HP 4-1 Race with High Flow Cat
Exhaust: Apexi N1 Catback
might as well get a Hyper Ground Kit, some Denso's and a JET ECU to top it off...the parts I have just mentioned are on my car (the 3 on top) and the Denso's...after my JET ECU, ahh man...can you say KICK *** AT!!!

... stupidity at its finest... why get a body kit cuz then your car would look aggressive and u wont have nething to back it up, and have u seen rims on a car without it being dropped? the video system... im not sure about that, cuz you are juss buyin that for your passengers and the people next to in you in their cars..
get injen cold air, the filter is the farthest from any heat
JUN headers, they are twisted, more compression, but they are about 800 dollars.. hahaha, worth it tho
and exhaust, juss get either a HKS hi-power rear section or veilside, yes, they are expensive, but juss the axle back part alone gives you about 3 hp, and go for 2.25-2.50in downpipe.
