replaced lower timing cover -now will not start

94 civic dx. My crank bolt sheared off inside of crank. We got the sheared bolt out easily, replaced bolt, key, pullley and belts. It fired right up but there was some damage to the lower timing cover and it was rubbing on the timing belt so we had to replace the cover. After we replaced the cover and put everything back together, car will turn over but will not start! We did not touch the timing belt at all during this process. Any ideas? Thanks.
