1998 honda civic ex transmitter programming

I purchased an a keyless transmitter from the internet, the one that came with the car broke the problem I have is it has an after market stereo and I don't have the original honda radio to program the new remote, is there another way to program it without the original radio, I believe the plugin for the original radio is what they used to install the new stereo according to the Honda Dealer they want to charge $90 plus dollars for diagnostics and they would have to look up the radio code according to the vin number of the car. Seems like it is a little excessive just to reprogam a keyless entry transmitter. Any help is appreciated, also there was something inside the dash and when I took it out it had no face on it but it had a place to plug in an antenna and a cord was attached that looked like it was for a multi-disk player not sure.
