If your comparing the same wheel then 15" would handle better because it would be lighter. 15" would also increase acceleration due to it being lighter.
I would go with 16" in whatever style you like best.

Your correct about the acceleration but the 17 will give you better cornering due to the low side wall and possible wider foot print. If he was to go with the "smaller is better" idea he would be better off going with some 14x7 or 7.5. That would give him the best of both worlds.

I say go for 16s. 17s tend to look big on 6th Gen Civics, especially if the tire size isn't correct.
16s are a very popular size, since it is larger than stock, but not too big. And tires are cheaper.
Personally, I'm running 16x7 +40 Rota Slipstreams with 205/45/16 Nitto NeoGens. It's 2in wider than stock, I'm running a smaller profile that is stiffer but does not give up ride quality, and a grippier tire. Looks good too. Fits nicely without any rubbing. And keeps the overall wheel/tire diameter very close to the factory specs, so your speedometer stays accurate.

Please, there is no EK99.
Only if you have a Japanese 6th gen Type R hatchback do you have an EK9.
But assuming that you have a North American hatch, it would be an EJ8.
As for on topic,
16's look good on the 6th gen civics.
For tire size, it depends on what wheels you're going with.
Most likely, the best size would be somewhere around 205/45/16

I can almost guarantee you though, that after I while you will want to go lower. That's why I would say to invest in a set of coilovers from the get go.

anything MORE than 16" is too big for an older civic, that's when you start wearing ball joints, tie rods and eating wheel bearings.
One thing I love is people putting 17" wheels on their car, and then have it "lowered". In which 90% of the time the car is still higher than stock height because of the massive wheels

A 205/40-17 is only 2/10s of a inch bigger than 205/45-16. 205/35-17 is 7/10 smaller. I'm going to say what causes the balljoint to fail is not the size of the tire but the weight of the bigger wheel and if your off set it correct.
