2000 Civic EX transmission and CEL issues

2000 Honda Civic EX
This weekend I decide to rip out my old, loud exhaust system and install a new one. After many hours of battling rust and personal inexperience, I got the old system free and had the new one mounted. Now I have three problems:
1. I can't get the downpipe from the manifold to line up with the catytic converter and this is causing a leak between the two.
2. My check engine light is on. This may be due to my having to splice a new oxygen sensor onto the wiring coming into the downstream sensor from right above the catalytic converter.
3. Odd as it may sound, my transmission is all messed up now. I am getting very little acceleration (nothing over maybe 15 mph). When I try to accelerate, it's as if the engine just isn't catching. I am a bit perplexed because other than the manifold, I did not touch the engine or transmission at all that I know of.
Any help would be greatly appreciated!
