96 civic EX hesitates on acceleration when hot
I have a 96 civic EX that I put a 99 EX motor in. The car likes to hesitate under 3000 rpm. Seems to start hesitating a few minutes after it reaches operating temp and continue the rest of the ride. In other words it runs great when its first started/engine is still cold. And it won't hesitate if I drive it, as I've described it, like there is a egg under the gas pedal. Only if you give it gas.
A little background info...the motor has 160,000 miles. I put a new timing belt in it and am very up to date on maintenance (spark plugs, cap ect.) The motor is a 99, but the distributor, wiring harness, alternator and ecu are all 96. I timed the motor after I changed the distributor (had to use the 96 wiring harness, so I had to use the 96 distributor) and thought I got the timing dead on, tho I can check again. I think if it was a timing problem it would probably act up all the time, not just when its warmed up. There is an erratic idle upon warm up which I havn't figured out yet but I don't think its related. Yesterday I changed the fuel injectors with the ones from the old blown 96 motor (127,000 miles on em) trying to eliminate injectors as a possibility. The ends of the injectors were a little different but they went in fine and run good, however the problem still persists exactly like it did before.
Maybe I should be swapping out parts inside the distributor? Are the parts from a 99 dizzy interchangeable with a 96 dizzy? I'm really clueless with Hondas. Any help would be greatly appreciated, I am lost.

I had this problem when one of my engine mounts broke... first few minutes it'd run fine, after about 5 or 10 minutes.. i couldn't go over 50.. and it would hardly accelerate .. had to drive it that way for 150 miles from ocean city to pa... kinda sucked.
I ended up getting the engine mounts replaced and timing belt replaced.
