Help.............2000 civic, flashing ce, rough idle, engine shaking

I was traveling on the freeway doing 80mph(oil change done every 3000, timing belt done at 150, head gasket done at 200, and car has 306 on it...lol..i love honda's) and all the sudden my car looses power(bogs down) and the check engine light that has been on for years( low voltage 02 sensor) flashes. I pull off the freeway, check oil...lol..and check coolant, all were good. i then checked belts, and all were good. I ended up driving it home(50 miles). the car shakes at low rpm's and has a rough idle. after reading post on the net, i changed the plugs, which were bad, changed the air filter, plug wires, rotor and cap. i also flushed my radiator. the car still shakes at idle and low rpm and the check engine light flashes at low rpm and idle. When i accelerate the light stops flashing and power seems to be there, but have not really pushed it. sound like i hear a different sound coming from the engine, but not 100% sure. i was told i should change the 02 sensors but that probably wont fix my problem. i was also told to do a valve adjustment.

Update.....

I got the CEL codes read and I got 4 codes:
P0301, CYL 1 MISFIRE,
P0303, CYL 3 MISFIRE
P0300, MULTI CYL MISFIRE
P1399, i HAVE NOT BEEN ABLE TO FIND WHAT THIS CODE IS FOR, cAN ANYONE HELP ME ON THIS?

P1399- Manufacture's control Ignition system OR Misfire is the code you are missing, it is possible that the timing belt slipped on you by a tooth or so, the reason I say that is that the car shut down on you. I would start with checking the battery terminals making sure they are nice and tight then in the engine bay fuse panel there 2 philips head screws that hold down the power wire for the battery make sure those are nice and tight, followed by the engine ground cleaning that and making sure they are tight. Next remove the intake tube and get some throttlebody cleaner and clean the throttlebody well open the butterfly and clean as much of the crap out of it that you can. Allow it to dry for a few mins then put the intake back on and restart it, it may sputter at first but should clear up in short order. If none of this helps then it may be the ign module in the distributor at fault. Let me know what you find once you have checked these items. Also go out and get yourself some fuel injection cleaner and run it through the fuel tank dirty injectors can cause all the symptoms you posted I recommend seafoam if you can find it locally, if not try lucas fuel injection cleaner or one of the other good brands, the crc stuff is not really that good.
