ECU - 5 spd manual or auto?

Hi, the engine I am about to buy comes with an automatic tranny and I am taking the tranny off, keeping the engine (D16Y8) and putting it in my current manual transmission civic. My question is, can the ECU that comes with this D16Y8 automatic work with my car which will now be a D16Y8 5 spd. V-tec setup?

Yes, the ECU is a bit different but it will work.
