5 Channel Amp trouble

I hope someone can help me with this. I just got a 5 ch Kicker installed (40x4 and 290x1 @ 12.5V). My head unit is an Alpine 7863 with Bass Engine Plus. This gives me sub level control, as well as internal high pass and low pass cross-over points. Before I got the 5ch installed, I had a momo running to my 2 twelve inch xtants. The internal cross-overs on my head unit were set at 80Hz for HP and 80Hz for LP. I did not change these settings when I first had the 5ch amp installed. With these settings and the new amp, the bass was not hitting properly. However when I turned the HP xover off, the bass hit like crazy put it was not hitting proportional to the highs (eg. when the volume was turned low the highs were barely audible while the bass was rattling the car!). Then when I turned off both the HP and LP xovers, only the rear speakers and subs would play. I know this sounds confusing, but if anyone can give me any input to this situation, I would appreciate it. Thanks.

Is there just 1 set of RCA inputs for the amp?.. Or is there a seperate Sub RCA input?.. If there is not Sub specific input you're basically blocing your sub from playing under 80HZ... Just use the amps Crossovers.. they are actually better than the HU's built in one's.

Cheers

the HU has 2 pre outs. The problem is that when I turn off the HU xovers, only the rear speakers and the subs play. The fader and balance are level, I checked. I have no clue whats going on.
