Trim the door panel to accomodate the magnet(if necessary), and cut a spacer/baffle out of MDF (whatever it takes to make it fit, from 1/4 inch up to 1 inch).

what kind of speakers did you buy that don't fit...brand and model number...chances are somebody on here will have first hand experience with the same speakers and will tell you how they did it. I have quarts and i cut away the metal with a dremel, many others have used baffles so there are many different ways of going about this.
i think these will work. my alpine type-s came with honda spacers so im not so sure.

for the front i gutted the stock speaker then mounted my new ones to it.. then sealed it up all nice with a glue gun... fits like a glove.. if you cut the ring on the door pannle i think 6x9s could fit... ive got almost an inch of clearance between the magnet and the window..
when I had kappa 6x9's I did the same thing. does your trunk close just like it did before? I had one iota of resistance at about 45 degrees closing if shut is 0 degrees and fully open is 90.
but it never had any real effect on opening or closing the trunk, definitely not on the quality of sound from the drivers.
is it the same for you? or do you not even have that much effect on the torsion bar?

popcorn touched on this - the speaker opening may have to be enlarged a bit to accomodate the width of the speaker basket. The spacer addresses magnet depth.
Note you should be able to enlarge it and still be able to revert to stock if you need to - not that much has to be trimmed from the opening, just in case you sell the car and need to put it back.
