98 civic ex trans swap

Ok, I bought a 5sp m/t out of a 95 del sol si (d series). I am going to put it into my 98 (made in nov of 98) Civic EX (D16y8) which has an a/t in now. I can use

instead of actually having to buy a obdii harness can't I? Its registered in AL so I don't have to worry about inspections or anything (active duty). What else do I need to ensure I have before I try to do this swap? Also, I was thinking of putting a short throw shift, any suggestions? The guy I bought it from said I would need the following (because he didn't have): shift linkage, shifter, clutch assy, master cyl and the jumper. Any suggestions on these parts also?
