Jerks and stalls at stops... HELP!

So bought a 2001 civic lx (automatic) tranny went out, so bought a used one and had it put in. Since then everytime I come to a stop it will jerk and stall unless I shift in neutral. If I drive 60+ miles it won't do it, only when "it's cold". It shift fine when driving and it's been doing this for almost 8 months now and I've asked about it and nobody can figure it out. Some people say it's not the transmission. I've heard torque converter. My check engine light is not on and I've change just the spark plugs (not the hoses or wires) Also no codes pop up when plug it in, only a little fuse problem. please help if you have this problem or know anything about it. I'm 19 and don't know too much about cars but anything will help! Thank you!
