When doing a swap from AT to MT how dificult is it going to be and what extra parts do i need?

Use the search. This has been covered on more than one occasion. I seem to remember the estimate being around 1500 to 2000 dollars. I suffer from the auto tranny regret too, but I bought my Civic out of necessity, so I didnt think of the differences between LX and EX and what not. I took what they had in stock lol. Still love my car though
