clutch problems. need help

So I have a 2007 civic si. Ran out of clutch fluid and put some more in it and bled the line. The pressure came back to the clutch, but I cannot shift when the car is running. I was told that the clutch slave cylinder could be going out but I could be alright by gravity bleeding the line. That didn't work either. Any ideas what to do???

The mere fast that it ran out of fluid means there is a leak that needs fixed. Most likely either the slave cylinder or master cylinder.

To address your issue that you found now that you have only refilled the clutch system with fluid (I sure hope you filled it with brake fluid):

The air is not completely bled out of the system yet.
There are areas that trap air and make it very difficult to get completely bled out.
