Drained Battery + Alarm Problem

I have the 06 Civic. I tried to jump start my drained battery with a portable battery jumper. I hooked up the + terminal to the car battery and the - terminal to some metal piece adjacent to the battery and the air filter box. As soon as I turn the battery jumper on, the alarm horn sounded. I then went to start the car and it started. But couldnt turn the alarm off. I tried to turn off the alarm with the factory remote, but the remote didnt work.

I had to turn off ignition to stop the alarm since it was late at night. I went on to start the car without the battery jumper and it seemed as if the car battery was still drained.

Any thought on how to start the car without triggering the alarm, or disable the alarm after the jump?

Any input would be appreciated. Thanks.
