Car is a brand new 2007 Civic with about 2,000 miles on it. From the very beginning this car has had a funky smell when the Max AC is turned on. I've tried all different combinations of circulating and non-circulating, but the Max AC appears to be the only mode it makes the smell in. It is weird, but the smell actually cycles on and off when driving with the Max AC on. It will show up for a minute or two and then go away for a minute two. This constantly happens when the Max AC is on.

I'm taking the car in to the dealer later this week and was just curious if anyone might have any ideas as to what it is.

The smell is a bit odd, and to be honest I have never smelled whatever it is before. I thought at first it might be the glues and plastics from a new car, but it has been quite some time now and the smell is still as strong as ever.

Could it possibly be a AC refrigerant leak (R-134)?

When the "Max AC" is on the car is not using the outside air, it is recirculating the cabin air via a filter in the passenger foot well. The odor you are getting is your passengers funky feet. Drop the glove box and check out the filter, there might be a dead cat in it or something.

No, not the trunk. Just drop your glove box, you will see the filter box.

its just mildew in the ac system due to dampness. its from using the recirculate mode. always use fresh air with a/c whenever possible. the fix is easy, just turn the heat on full blast for a few minutes and it will dry out the evap core and kill the mildew/bacteria.
