i bet the squeaking brake pedal is coming from the rear drums? might just need to be lubed up a bit, which requires partially dismantling the drum. you cant spray anything from the outside with the cover on.
for problem 2, i believe this is normal. the auto trans civics have a lockout so that you cannot shift from park to any gear unless you press and hold the brake pedal. pressing the pedal engages that switch mechanism (with a loud click sound) so you can shift into gear. completely normal, unless youre not able to shift into gear anymore.

im not really sure if its a servicable part, but i know mine clicks alot louder when the car is turned off vs turned on and its done this since it was new. if you can shift into gear, i say just dont worry until it stops working.
