Starting issue

Hey there, I am a new owner of a 1999 Civic LX, 5 speed, 116,345. The car is pretty basic, but runs(well did run) great. After driving for a couple hours, I shut the car off and ran into the house. 20 minutes later I went to leave and the car wouldn't start. All the lights come on like there supposed to, put when you try to start it, you hear a click and everything shuts off. Afterwards, it takes awhile for any lights to come on, or even the door chime to come on. I replaced the ignition switch, and had the starter tested, and it was fine. But of course since I am posting this, I'm still having the problem. Now the car will roll start, but it takes a couple tries to get it going. Any idea's for a newbie? Newbie to Honda not cars
