Idling issue - please read!

So this is my first post. I am a service employee at team honda. Im currently looking for opinions on my newly discovered problem with my vehicle. Alright so i have a 2011 honda civic LX 4-dr with a 1.8l engine. I recently installed a new sound system with aftermarket (pioneer) 6.5 inch door speakers and rear speakers running off of my aftermarket radio with a 10 inch subwoofer on a 2100 watt amp. After about a week i started having slow cranking issues so i diagnosed it with a machine inside of my workspace and found that the alternator and battery wasnt performing like normal. So i bought a new battery and (because i have such a high output amp on my subwoofer) i also went online to buy a new high output alternator. After installing that said alternator, everything was good and running great. "Nothing else to worry about, all fixed" right? ..... unfortunately, i started experiencing other issues later on. See about a week after that, i started noticing that when im at a red light or idle in general, that the rpm would drop randomly for about a second, but just enough to tell the difference. I spoke with one of my fellow technicians at the shop and he said it could be the new high output alternator "bogging" the rpm down at idle. I didnt think so being that it was producing around 150 amps at idle with no problem. And now im here because ive discovered a much more concerning factor. Ive noticed now that the "bogging" would at times get much more intense at idle but i wasnt using any accessories or anything and today while i was at a red light about to light a cigarette, as i roll the window down, the engine stalls out......I put it in park and started it back up and it was good after that. I did some looking online and some forums said things could be wrong with the alternator but i did a full diagnostic and run test on it the same day (today) and the alternator is completely fine. I called my supervisor and asked him if he knew anything about it and he suggests it could be a vacuum leak somewhere by the alternator or in that area. Now ive looked and searched online and all of that but i cant seem to figure this out. Ive gotten to the point where ive started pricing new o2 sensors and a new throttle body as well and spark plugs and a few other things. Would any of these new purchases help me? Does anyone have any knowledge on these sort of issues.

the alternator higher output, can the car electronic controls deal with it? Slap the old alternator in to see if that is not the issue.
7th gen have a ELD (Electronic load detector) If the altenator you slapped in is outside of the range from teh electronic controls, electrical/electronics goes nuts

Update*****
so ive run some tests on it with the equipment we have here at team honda (my job) and ive come to the conclusion that it is a power delivery/loss problem. I searched for a vacuum leak with starter fluid and sprayed it anywhere i suspected a leak could be and nothing. I changed the spark plugs and i didnt see much of a difference. So when i tested the alternator, (keep in mind this is based off of about 3000 rpm) it is giving great amps and performance, but at idle im afraid that the alternator does not give enough power delivery to the entire system. When i use more than 2 accessories like the a/c and the headlights, its okay but if i add to that like for example crank up my music or roll down a window, the rpm will drop a little and catch back up to normal. So im thinking the alternator i bought is either defective or it could maybe be a bad connection. Does any of this sound right or would i have to get a new ELD (electronic load detector)?
