Fixed transmission and now suspension is acting up

I have been two weeks with out a car because my third gear syncro went and the input shaft bearing was acting up. I took it to my mechanic, who my family have been using for year, to replace the 5 speed tranny and clutch. He couldnt find a JDM tranny so he sent it out of house to get it rebuilt. I get the car back earlier today and the transmission is flawless. I pop the hood to check out what he had done and I notice a bunch of stuff that is not cool. He dented/scratched the hell out of my oil pan, the plastic clips holding my radiator/grill cover on are missing, and the bolts holding the intake assembly(stock) on are for the most part loose. My splash guard is barely being held on with only a couple of clips. I am seriously pissed at this point and seriously doubting my mechanic at this point. I jump in to take a test drive to check it out. My freaking right front strut is acting up now!!! I am pissed. Its doing the clicking thing that is common to the 01 civics. I dont quite understand why this is happening. I am taking my car back monday morning and I am going to complain my *** off until it gets fixed.

Do you have to mess with the struts when you pull out the subframe when removing the tranny? I was under the assumption that you do not. What would my mechanic have done to get this clicking to start??

Sounds like he might not of indexed the strut assembly properly. Theres a certain way that the strut parts must be aligned(indexed). Read this thread:

it's easier to drop the complete front subframe with the struts still attached to the knuckles
