ECU/key mobilizer problem on a vtec swap from a lx to an ex!

I have a 01 civic lx sedan 5sp, I swapped out the motor/tranny/ecu, and wiring harness to a 5sp ex, and went down to Honda to have my key reflashed so it will start, but they couldn't figure it out, PLEASE HELP!

what exactly did honda say, it should work, you should just have your key reflashed and then everything should be fine

No, go in and tell them that you need them to hook up to your obd port and reprogram your immobilizer for your key because you changed out the ECM/PCM. If they still don't know, ask to speak to the service manager and kick him in the nuts.
