manual conversion

my car is at the shop for manual conversion right now..
but i am going to use the auto ecu...and my mechanic said it's ok...
of course it's better to change it..

so the question is, will there be any problem?
cause i'll be getting my car back maybe today or tomorrow..
and kinda worried about if anything bad will happen...
