help ! for civic ej9

im a new member and sorry for my english im from greece, i have a ej9 civic 96 with a d14a4 engine auto tranmission that has broken down. I have changed the engine and put on a used d14a3 with manual tranmission
I put myself every necessary mechanic part needed but i didnt replace the control unit
and i did not remove the cables of the auto gear
*I think there is a problem with the ECU. Does anybody know if it needs to be changed?
