noise when pressing on brake

noise when pressing on brake
hey people,
I had a question reagarding my girlfriends 2001 Civic LX, her brake makes a clicking noise everytime it is stepped on. It also makes an additional noise when it is in Park, I have determined that the additonal noise is coming from the shifter once in park, while driving, the pedal also makes a noise when stepped on. Has anyone figured out what could be wrong with the brakes, it didn't do it before and nothing has changed except, taking out the negative battery cable and putting it back on.

Rep Power: 304 Does the brake noise happen right when you step on it or is it after ?cause my car has the same prob. theres a clicking noise as soon as I start to slow down but its not continual, just one click...
