left key on and boosted it a couple days later, now have a green key flashing
It will start and drive like normal but the green key is flashing. Is there a way to reset this? It is on a 2001 Civic EX

Incorrect voltage can do strange things to electronics.
Don't turn the key on while the booster is connected and running.
I assume it's back to normal now?
