Overall is this a good car? I know its a Honda so its quality. I have read there are transmission issues is this with the manual transmission or Auto? it seems like most of the people say that it is just the auto and I wanna make sure before I purchase it.

Just the auto.
The two most common issues are the front motor mount bushing, lca compliance bushing and upper strut mount. All relatively simple and inexpensive fixes if you have basic mechanical skills.

^^ lol. I have an '01 manual. 140k miles. I've had at least 1 of those issues most of the time I've owned the car. Currently I have 2/3 haha. I'll be fixing them soon after I finish fixing my crappy GM product, again.
However, besides the clunking and stuff I have going on up front. The car runs perfect. I've never had any engine or transmission issues. It's only ever required me to do normal maintenance and preventative stuff. My A/C did have an (uncommon) issue a few years ago, but Honda fixed that and ate half the bill.
Besides stuff just wearing out and needing replaced I love this car. I'd go back to 2001 when I bought it and do it all over again.
