MASSIVE manual tranny issues!!! been to the shop twice, and still have same problem!
my brother, (also a member on the forums: xRiCeBoYx) is deployed with the Navy so i'm TRYING to take care of his 02 Civic Ex while he's gone for 6 months.
-when i got the car, it made a scary rumbling noise that quieted when i pushed in the clutch. turns out to be the front bearings.
-took it to my dad's friend's trusted shop. replaced stage 2 clutch with stock (boooo....), resurfaced the flywheel and replaced all new bearings (plus seals) in the manual tranny.
-3 days later, high-pitched whining heard from tranny. high-pitched whining turned into deep whining and whirring. 4th gear popped out, followed by 2nd and eventually 3rd
-took car to the shop again
-got car back 3 weeks later. mechanic said 4th gear looked like it was being burned up without oil, but he checked and there was definitely fluid. tried putting shifting rods back in a little differently, but otherwise said tranny looked fine. no charge.
-5 days later, low rumbling of engine heard. low rumbling turned into high-pitched whirring in 2 hours, which turned into deep whirring and whining in another 2 hours.
-next day, when engine is turned on, high pitched whirring and whining and deep vibrations made. also, 3rd and 4th gears started popping out. plans to take the car to SAME shop again are made, since my dad still trusts him, and mechanic said he wouldn't charge (unless new parts are needed, and he'd only charge for parts).
*note: a few days after obtaining the car on both occasions, i had gone into San Francisco. not the huge, scary hills like on TV, but a few hills nonetheless.
**note 2: my brother had previously fabricated a turbocharger for the car (plans he got from these forums). it just screwed up the engine so he ended up taking out the turbo.
WHAT DO I DO?! obviously, the mechanic may not know about something, so even advice to give the my mechanic would be soooo helpful! my bro trusts these forum and i don't know why it took so long for me to seek help here. i REALLY hope we don't have to replace the whole tranny.
and not going into SF is not an option. my brother is stationed near Seattle, which is just as hilly as SF. i don't want to give my bro his baby back in even worse condition!

i was told that a slight whuring at idle in nutral clutch engaged is normal. at least it is on my car (same as yours. 02 EX.)
ask the mechcanic to look up TSB's for the trany. alot of 01-02 vics had tranny problems just the auto's had a shitload more. check the cables sometimes if the bearings are loose or the cabe is out of adjustment it can cause poping of the gears. depending on how hard he drove it, the sincrows, yes i know i spelled it wrong, could be shot too. i THINK that some 7th gens had a simaler problem to 3rd and sometimes 4th poping out as did the 8th gens.
if all else fails u could get a tranny form a junkyard or pickapart. in the grand scheme of things there not that expensive.
