I don't see why the intake couldn't work. TB's are the same, and as long as you're keeping the same type of tranny and not swapping from AT to MT or MT to AT, it should mount up the same.
The header/downpipe will bolt right up, too, but the difference is going to be in the O2 sensor wiring, or rather, the physical location of the sensors in the exhaust stream. On the D17A2, the O2 sensors are below the car, just about under the shifter console. On the D17A1, they sit forward of the engine. That coincides with where their respective catalytic converters are: D17A2 under the car, D17A1 integrated into the OEM exhaust manifold. If the -A1 header you have has the O2 sensors installed on the header, you'll have the either extend the wires or switch to the -A2 exhaust setup

Okay, and yes I'm keeping auto. That is a huge relief, the motor came yesterday and I'm going to take care of everything before I drop it back in. Motor mounts and everything.

Basically, yes.
You might as well just take the whole engine, in my opinion replacing the entire engine is easier than swapping just the head. Anyways, you'd need the engine/head, harness, ECU, and the ignition assembly including the immobilizer and keys. You will also have to wire up the secondary O2 sensor since it's part of the body harness on the EX Civic. Just swapping everything will give you VTEC but will throw a fault for the sensor until it is wired.

I ended up using the new harness, and old ECU, since i didnt have the EGR wiring, which will be a project for another day. So currently, im thinking im in limp mode, i hit rev limiter at 4grand.
