1994 Civic Transmission Problems
I have a 1995 Civic DX and recently something in my transmission has gone, I’ve replaced so far my clutch and my linkages to fix it but the noise still stays. I get locked out of my gears and they all make rumbling noises when I’m them and I can’t drive in gear without being popped out of them. I just need help on what will fix the issue of not I’ll just put a new transmission on and call it a day.

Inner cv axles connected to differential properly?
Have you checked the manual transmission fluid level? The only way to properly check it is to remove the "Fill" bolt first and using a finger to feel for oil. If none felt then remove the drain bolt and capture the fluid into a measuring cup to see if it's at spec amount per service manual. If you haven't change it then it would be a good time to do so. Can temporarily use 30w oil to fill. If it solves the issue then it's best to replace with Honda genuine manual transmission fluid.
If that's not the issue then it could be a transmission and/or motor mount issue.
It could have unwanted air somewhere in the clutch fluid system? Did you bleed the clutch master cylinder and slave cylinder of air?
Beyond the items I Iisted it's likely an internal issue such as bearing(s), pressure plate, etc..
