Not Charging Alternator good
I need some help. I have a 2000 Civic EX coupe, MT. that I had to swap a 97 HX D16y7 into. I had a little problem getting it started at first and it turned out to be the bonded connector by the ECU. Now I got it running and it's not charging. Pulled the alternator and checked it at autozone. it checked good. brand new battery also checked good. checked and replaced the fuse with a known good one. As it sits when I turn the key and check for power at the stud on the alternator (big white wire) it's got 12volts. when I start it and check it it has 1.8volts. Same at the underhood fuse box. I'm thinking it's a short somewhere but I cant find it. Any Ideas?

Ok. well i guess it was a ghost or something. last night i blew the 80amp fusable link under the hood so it wouldn't start. Replaced it this morning and bam. she's charging now.
