This is what I put in today.
Fronts: Alpine 5 1/4 Type-R 160w, 40rms (2-way)
Rears: Alpine 6X9 Type-R 200w, 50rms (2-way)
Subs: Alpine 12" Type-R Dual Voice Coil 1000w
Front & Rear Amp: Alpine V12 500w max, 65X4rms (MVR-F340)
Subs Amp: Alpine V12 mono amp 900w max, 500X1rms (MRD-M500)
Remote Bass ****: Apline
Deck: Deh-P850mp Pioneer
I wanted the 6 1/2 inch front speakers but they said it wouldn't fit in the door so I took the 5 1/4.(has anyone fit the 6 1/2 Trpe R alpine's in the door) (7 gen civic LX) I was wondering if there's a sound quality difference between the two.
........and should I turn the gain all the way up on both the amps.

Actually, looks to me you've got a great start there. You've matched the amps to the speakers and sub very well. 
The only real difference you'll notice between having 6.5 versus 5.25 mids in the doors is the fact that the 5.25s wont give you the lower tones before the crossover cutoff to the sub. That's not a huge deal unless you're really picky and you listen to a lot of music that includes the entire frequency range. (Few music genres do)
Don't turn up the gains on the amps more than maybe 3/4 up. If you crank them you'll overdrive your amp and it'll distort the signal to the speakers more and you'll possibly overheat it quite often. Play with the gains a little, then play with the gain from the deck. Find what sounds best at all volume levels you'll be using. In the end, it's all a matter of listening taste. . . but those basic guidelines should help you out a bit.

Make sure the speakers are rated for a ported box of that size, first. Don't go cutting holes in it before you check the specs. Otherwise it could (and probably will) sound like ***.
Usually, sealed boxes will produce cleaner, tighter bass. . . but it isn't usually capable of the higher volume levels that a properly ported box can produce.

in a properly designed ported box, SQ remains unchanged. however, whether it will "sound better" is harder to say, its mroe based on personal preference.
i dont think we can answer the question, sealed versus ported. I'm a ported man myself, and i know many on this forum swear by sealed. *shrug* to each his own...

As for setting the gain. Should I turn everything to flat on the deck and turn the volume up 3/4's, then adjust the gain till it distorts, then turn it back down a little.

you got it about right, theres no mathematical way of doing it.
best to try all sorts of music, most of all what you listen to.
some radios you can turn up more than others, gotta experiemnt.
but the basic idea you have precisely correct. adjust the way you tune accordingly when you get in there
