Anti theft when car stalls

i just bought a 2007 civic coupe manual 5 speed for my son who is learning how to drive a stick shift. He has stalled out a couple times and when this happens the car goes into anti theft and the red light flashes on dash. The car will not start and the buttons on the remote do nothing. We have to get out and disconnect the battery to get the car started again. Any ideas how to fix without getting out and disconnect then reconnect battery? Please help very annoying!
