Water leaks

So I have been noticing water leaking into the drivers side rear seat/floor and trunk on my 02 civic coupe. The water tends to only be on the drivers side, it pools up under the rear seat (near fuel pump access panel), then it over flows onto the floor if it ever gets that bad. Normally its just a small puddle though under the seat.

So this is what I have done, I have ripped the whole back seating area, plastics and all off on the drivers side. At first I thought it might be ether the rear side window (which was replaced recently) or the back window. After taking off the all the plastic, I noticed a lot of surface rust around the wheel well. After examining the wheel well I noticed they have some sort of rubber or caulk that seals off the wheel well from the inside of the car. This caulk is coming off and many holes are in it.

Does anyone know what to replace this caulk with?

Also could t be anything else or is my assumption that the wheel well is the one thats leaking a good guess?

its possible to be the seams. ive had holes form thru the wheel well metal too. i used jb weld metal putty. it comes in a stick that you break off a chunk, knead it until the colors mix, then press it in place to cover the holes and it dries into rock hard metal. if there are large gaps, you may want to see a body shop and have them go over the whole area with "body seam sealer" which i have no idea what it is. theres nothing in stores like it.

same problem. until now i can't see where the water leak come from.
