2001 Civic doesn't rev past 3500 rpms

Just to clear things up...
I have a 2001 Civic automatic stock 1.7 and I blew a rod.
I then bought a Jdm 1.7 sohc VTEC engine and transmission package.
I removed VTEC solenoid because I didnt have proper harness and ecu.
So I am still using stock ecu and original harness.
Mechanic told me from where I bought jdm engine told me I needed to change a couple parts from transmission to be compatible.
Issues are gear selector doesn't line up and I keep getting P0335 and I've already replaced the CKP sensor 3 times. Also I'm in limp mode and can't rev past 3500rpms.
Timing is lined up.
Any suggestions on what I need to do to fix this issue?
I don't see how and engine with 40-50k miles have these problems.

when the second sensor does not work, stop replacing it, it's likely a different cause
