Need help with Multichannel amp RCAs

I am replacing the bad RCAs that CC used when they installed my multichannel amp in hopes of resolving rear speaker bass response issues. One day the rears sounded great, next day, crap.

Here's what I have: a Pioneer 7600MP HU and an Alpine MRP-F240 4 channel amp.

Here's how I have it wired:

The rear out RCA from the HU is plugged into the RCA input on the amp that says "3 + 4." The Front Output RCAs from the HU are plugged into the RCA input on the amp that says "1 + 2." The Subwoofer or non fading RCA output on the HU and the Pre-Out and the amp are both not being used. Is that the right way to have these connected? If so, I'm SOL in trying to figure out what is wrong with my system. I've checked the battery, ground, and remote wiring, and I've checked the wiring for the rear speakers, and they all appear up to snuff. Any suggestions? Thanks.

Alpine MRP-F240 Manual

(Sorry, no link for the Pioneer manual, it requires a log in to view it)

Also, I noticed when I installed the new RCAs, CC had only one pair of RCAs going from the HU to the amp. There was another pair of RCAs that just went from one amp input to another. Why would CC do that? Is that pure laziness or is there a valid reason?
