2003 Civic LX coupe trunk leak

Hi,

I have a question about the trunk in my 2003 civic LX 2 door.

Can anyone tell me what are those holes for?
They are in the trunk and there are four of them. 2 on each side.
In my vehicle there are some screw or bolts as you can see on the pictures. They were placed in to the holes and one is missing.

They're attachment points for a cargo net. EX models came with nets.

Some plastic/rubber plugs from Lowe's or Home Depot and some silicone. Or just silicone around the old screw/bolts. Or just silicone alone.
