I know that this has been talked about previously and I have read alot of posts on this but I still have this problem with my 03 civic AT
Whenever the engine is warm and I put the car in reverse it vibrates alot. Now i read that it could be the engine mounts, well the side mounts left and right are good no tears or cracks, the front one was replaced with oem mount.
the rear one seems to be ok but i have not taken it off to see it closer.
the car runs fine no problems no codes, TB has been cleaned IAC valve has been cleaned, PCV cleaned. no loose parts shaking.
Any other suggestions as to what might be the problem.

Just vibration? That's all? How bad is it?
How about not vibrations, but rattles: Exhaust rattles? Cat heat shields rotted loose? Hood rattles?
When did it start? Suddenly? What work had just been done? Gradually? Ever been wrecked?
Aftermarket mounts tend to be poor quality and transmit excessive vibrations into the body.
Idle speed too low?
Just how much time do you spend driving in reverse?
Most people only have their cars in reverse for a matter of several seconds.
Many cars do vibrate a little bit more in reverse, because the mounts are set up for the most cushion when the drivetrain is rocked back while in a forward gear. Less cushion for the drivetrain rocking forward (reverse gear).
Tons of possibilities, and it is gonna be a guessing game on our end.

There is no rattles, just shakes alot.
The timing belt has been changed and the throttle body.
As far as idle speed i think its fine. I did the idle relearn justin case
Nothing loose that would contribute. I checked everything from hood to exaust to shields.
All the mounts are honda mounts.
It just when you put it in reverse and you have your foot on the brake. Thats the worst shaking. Once you give it gas its fine. In park and drive its fine.

Sounds typical of a 4 cylinder engine that has no balance shafts. They all vibrate, to some extent. More noticeable at low RPMs.
Have you compared your car to a couple other identical cars to see if yours is drastically different?

Was this SPAM?
Your engine was never designed with balance shafts. They would counteract the natural tendency that a 4 cylinder engine has to vibrate at low RPM. There is nothing you can do about this, it is not a problem. Some of the larger 4 cylinder engines use balance shafts to help reduce vibration and make them feel "smoother".
Go compare your car to a couple others like yours that have no complaints. See if yours is drastically different.

"Thewal" is absolutely correct. I love a 4 cylinder for town use. It is beyond me why auto manufacturers won't install balance shafts. It actually does not cost much more for them, and it makes an incredible difference as the car ages and anti-resonance tuning actually becomes so out of tune that it in some cases it actually begins to reinforce the vibrations of the 4 cylinder engine.
