There may be a few minor design changes between the years but nothing that should prevent you from swapping. I went from 01 to 02 and I noticed a slight change in design of the speed sensor. Other then that it was all the same. Make sure you buy all new seals and replace them when you get your new tranny.
As for swapping to manual....that would be a bad idea IMHO. It would be very difficult, costly, time consuming and you will decrease the value of your car. But if your up for the challenge, and don't care too much about a slight decrease in your car's value, then go for it. Just make sure you take pics if you decide to do that!
