2005 civic ex sedan 5 speed check engine light blinking

When I turn the car on (not started) my check engine light will stay on for a couple of seconds and blink 5 times and then go off. My car does seem to make a weird whistling noise when I give it gas. I just had the transmission rebuilt 7/21/16 what could it be?

sounds normal to me, i think mine does the same but I don't sit in the car long enough without cranking it for the CEL light to turn off.
If it blinks while the car is running then you have problems.

No code on the computer. But it makes a whistle/tick noise when I give it gas. But when it idles it sounds fine

Do you have a CAI?
If you rev the engine in Park does it whistle? Only when moving and accelerating? Maybe a vacuum leak in the throttle body?

5 speed standard. And it's a factory stock intake. No cold air or short ram. And I don't know where to start with a hose leak

You don't have a hose leak until someone proves there's a hose leak.
You have a whistle noise complaint.
Figure out where the noise comes from.
