Idle speed fluctuating ONLY in park and neutral. Please help!

Hi-
I have a 1997 honda civic cx. This last week I had a friend try to fix a multiple cylinder misfire... she put in new spark plugs, took out the fuel injector bar and injectors to clean them a little, and changed the battery.
In the process of taking off the fuel injector bar, she had to remove the air filter to get access to the injector bar bolts.
Now, suddenly, the idle fluctuates noticeably when in park or neutral, but not in drive/reverse. What could have caused this?
I did some research into the problem and the most common thought is the throttle position sensor, but I don't know how to test this or how it would have even gotten messed up since it wasn't touched. We also checked for vacuum leaks, checked all the hoses, reseated the air filter numerous times, etc.
Any thoughts would be helpful. thanks!
EDIT: I should note, the fluctuation are very rhythmic. like 2 seconds at a normal idle speed, then it will jump up a lot for a second, and then fall over a second, and then be at a normal idle speed again for 2 seconds, and then jump for a second, then fall over a second, then normal for 2 seconds, etc....
