Engine Swap won't pass emissions inspection

I recently purchased my first Honda Civic, it is a 2000 model EX manual transmission. I bought it from a private seller and it was a huge mistake so far.
I have come to find that it will not pass emissions here in NC. So it has basically been sitting in my driveway for the past month.
The motor is from a 99 model EX automatic transmission according to the guy that ripped me off. I took it to get it inspected and they told me that it is missing the hookup on the motor for the egr valve and another emissions tube that I can't remember. Also that the knock sensor was broken off in the motor I believe.
My question is does anyone know what I will have to do to get this car passing inspection? It runs perfect, but without the emissions hookup on the motor it is useless to me at this point.
Any ideas why the engine does not have somewhere for it to plug into??

It's probably a JDM engine. JDM engines don't require EGR valves and a few other emission things that are needed here. As far as the knock sensor being broken off inside the engine that probably happened when they installed the engine. Now, you can probably buy an EGR valve and install it, though I'm not sure how the wiring will work. Is it throwing a check engine light for anything other than the knock sensor?

The check engine light was missing...of course, but they said that it won't pass due to the knock sensor and egr valve and one other thing that wasn't hooked up, but I can't remember. i will have to check into that again...I was so infuriated I couldn't think straight

In some states you can take your car to a shop that is on the list of supported shops (shops that DEQ approves of) and you can put a certain amount of money towards repairs towards making the car pass emissions. If it still doesn't pass, you can get a waiver.
So every time to pass emissions you'd have to pay a waiver through a repair shop (couple hundred bucks I think) but you'd get through.
I'm sure not all states have this or counties/cities..

yeah..apparently have to spend at least 200 toward repairs then 200 for waiver....does anyone think that switching the intake would solve this issue??
