I have a 1998 Honda Civic and it runs and drives just fine, but when I come to a stop at a red light with the transmission in drive it vibrates heavily. As soon as I accelerate my vibration goes away, and if I am in neutral there is no vibration.
I am suspecting low idle problem. How would I go about fixing this? Thank you so much in advance.

They all might shake a little bit at idle. Is yours worse than any other? Find an identical car and compare.
Do you mean there are loud noises along with it? Lots of stuff can get loose and rattle. Is yours worse than any other? Find an identical car and compare.
Have a pro check it out if you can't figure this out.

Its an automatic and it does not do it when it is cold. Also it is much worse than any other civic. The vibration is intense.

I would recommand cleaning the throttle body. Use an intake Cleaner. Shoot some on a part of tissue and wash it , it could be blocked by an accumulation of carbon. When the Throttle is on idle postition if the minimal air going to the engine is bad most of the time the engine shake at idle and can even shut down the engine when you stop on a stop or red light, if it only happen on Drive and not on neutral that probably because it just started to happen and will get worse if you don;t clean it. The load it create on the engine when in drive position require a bit more of the minimal air to run smooth than on neutral.
Exemple: 25% load on neutral vs 27% load on Drive.

Yes I would use throttlebody/intake cleaner to make sure there is no carbon.
