Bogging, Stalling, Overheated

I have a 1998 Civic LX. 2 Weeks ago it overheated with cracked radiator. The engine overheated into the red. I put coolant into the car to nurse it back home. IT cranked rough and bogged.
I have since fixed the radiator and the engine stays cool. IT cranks great at first but once driven a block down the road the car boggs going into each gear and seems to get worse the longer it is driven. Noticed a crack in the exhaust manifold and have used JB Weld as a temp fix while I wait on new O2 sensors and cat/manifold. Compression in all 4 cylinders is between 165 and 180. I see no fluid leaks and plugs seem to work fine.
Once the car starts running rough if it sits for an hour it will crank and idle good, only to begin bogging and trying to stall out. At initial crank the car idles about 1200rpm's once driven it drops to around 500. SO what could be the problem?
