Car does not start, possible immobilizer problem

Hi,
Car model: LXI, iVTEC, 1.8L, 2008 model.
I was cleaning the car interiors and had kept the lights on, along with the radio, while the engine was switched off. My friend started the car, with all the lights on and reversed the car. After keeping the light on for an hour, the car does not start now.
The green key light (immobilizer) went on for a couple of times after the key was taken out from the key hole. The car makes a peculiar fast-knocking sound, but does not start. I tried with the valet key as well, no luck.
Have verified the battery output is still 12.2V, and the transponder key battery voltage is 3.0V. Hence, I can rule out any battery issue.
What should I do? Is this surely an immobilizer issue or is it a problem with something else (ignition coil, spark plug)? Kindly note that I have added an amp and a JBL subwoofer to the car.
