Weird Transmission Noise?

I drive a 1997 civic DX. When I drive it in any gear it makes a weird noise almost like a grinding. When I slow down it does it but as soon as I step on the clutch it does away and then returns when I downshift. I think that it is the throw out bearing. I replaced my clutch and throw out bearing December of last year but it was an eBay throw out bearing. I have heard that it could be the input shaft bearing on my transmission also, just wanting to know what it is and how bad it potentially could be. Thanks
