Different year tranny than engine. Cause trouble???

I just purchased a '96 Civic with what I'm told is a '95 EX engine. The transmission is from the '96 HX. The car has the strangest gear ratio I have ever seen where 3rd goes to 80 mph and then hits V-tec. The car does not accelerate very quickly and I am just curious as to if it could be caused by the transmission being for a different engine? Any help on this would be appreciated. Thank you. I just read another comment in a different forum. Apparently, according to the forum "Hx and Ex???" the HX only has an automatic. Mine is a 5 spd so I don't know if someone doesn't know what they are talking about saying the HX is only an automatic or if they were talking about a different year that is automatic only. Just wanted to add that mine is a 5 spd. Please give some advice if anyone knows anything about this.
