Grinding going into 3rd gear, covered under warranty if you can convince the dealer you have the problem.
Poor AC performance in stop-and-go driving in very hot weather. No known cure, but some report theirs works fine. Some may be due to low charge, expansion valve issues, leaks, etc.
Road debris putting holes in the AC condenser. Fix by putting a screen behind the lower grill opening.
Sunvisors splitting at the seam. Should be covered under warranty or "goodwill" repair.
The Si needs premium gas. Supposedly you can run regular if you baby it.

Yep, my 06 Si has those problems. I find triple clutching will help going into 3rd gear. Reverse was a problem for me too. put the clutch in, rev and go into reverse, should be fine. They are good cars, but be careful for 3rd and reverse.
